how to compile a m-file with an arduino IO support package which also include a .pde code?

how to compile a m-file with an arduino IO support package which also include a .pde code? i've made a code in mfile that uses the arduino io package. now my question, how to compile it using deploytool? do i need to combine the mfile inside the package in my main code or just add it in SHARED RESOURCES AND HELPER FILES portion? also, how about the code in .pde file?
