using shapefiles to extract raster data in UTM

Hi. I'm looking for the easiest way to use a polygon in a shapefile to extract pixels from a geotiff. I can load both in Matlab, but they are in UTM 7N and the mapping tools seem to be geared towards lat/lon only. I havent used the mapping toolbox at all, and reading the notes has been pretty confusing. Is it possible to do this in UTM, or will I have to convert everything to lat/lon? Thanks, Matt
