mol discretization, boundary condition

I have a general PDE and I have Dirichlet boundary conditions, which is 0 in both boundary points. When I discretize it using method of lines and solved it using one of the ODE solvers I get nonsmooth boundary, despite taking the boundary values zero. ie near the boundary the values are far from zero, and exactly at the boundary it is zero. What may be the problem?
