Hello,
we are planning to offer a ThingSpeak interface with some of our instruments. Our customers would need to get a ThingSpeek account, create a channel and enter the API key into the instrment. For beginners it might be helpful to provide some basic settings like diagram scalings or some MATLAB code for visualizations. Is it possible to do this with a kind of setup file?

Unfortunately, our license model does not allow you to be a reseller of ThingSpeak capability. If your customers are editing their own channels, and are using ThingSpeak for commercial purposes, they will need their own licenses. If you set up and manage the channes that they view, then they will not nedd thier own licenses. If your customers are using the devices for non commercial use, they can create and modify their own channels with a free account.
You can provide setup code that will initialize a channel, but right now there is not a programmatic way to add visualizations to the channel. There is a charts api endpoint that you can use to create customized plots on demand.
