Can the Dependency Report run on files stored in multiple folders?

I would like to see the dependencies of each function in my code on the others. The Dependency Report almost does what I want, but is limited to a single folder, which is a problem for me as my code is spread across several folders. Is there any way of making it run across multiple folders?
