Does pausing and resuming have negative effects on execution?

Does pausing the script by meams of the "pause" button and and then continuing have negative effects on execution (except for lost time during pausing)? Is the execution able to proceed normally, like nothing happened?

As far as I can tell, no. Any queued callback will be executed, but that is hardly a negative effect.

Screen updates will be rendered, which I guess could cause difficulties in obscure circumstances.
Timers do not stop running and data collection callbacks do not stop running, I think. There is the potential for data structures filling up.
But in my experience the biggest problem is that when you are in the debugger, this is a good chance that you will click on a window to look at it or to move it out of the way. That can change the "current" figure or "current" axes, which can mess up plotting that is not taking care to always specify the figure or axes it was to apply to.
