Smooth parts of curves

Hi guys,
As part of my data analysis, I derive input curves which I then use to perform modelling. I developed a method to compute these input curves from my data. However, due to the computation and inherent noise in the data, I often get very noisy bumps in my curves, which I would like to reduce.
I have tried different filters but I don't think that filtering is the best option here. I would consider some post-processing method to interpolate different parts of the curve (possibly with an exponential decay?) to avoid these bumps.
Have a look in C2 for example (attached). Between points 50 and 350, there are very noisy bits. Is there are clever and quick way to interpolate and smooth these data (as for example is the 50-350 data points in C1)?
